Background: Human herpes virus (HHV) has been involved in dementia. Class II Human Leukocyte Antigen (HLA) play an important role in host protection from foreign antigens including herpes virus by stimulating the production of antibodies against them. In this study we investigated the in silico binding affinity 9 H HV three Class II HLA alleles that have been found to protect against dementia: DRB1 * 01: 01, DRB1 * 13: 02, and DRB1 * 15: 01.


Methods: The sliding window approach is used to partition the amino acid sequence of a surface glycoprotein of HHV 1-8 in subsequences. The binding affinity of subsequences HHV for Class II HLA estimated surface receptor protein using methods Sturniolo in the Immune Epitope Database and reported as percentile ranks. HHV subsequences binding affinity for the protective alleles compared with three dementia-neutral allele HLA Class II: DRB1 * 03: 01, DRB1 * 07: 01, and DRB1 * 08: 01.


Findings: Binding affinity varies for each allele HLA, type HHV, and HHV subsequence. Protective alleles have binding affinity was significantly higher than the neutral alleles. The biggest difference in binding affinity between the protective and neutral allele is indicated for the HHV-6A and HHV-6B, which has the best overall affinity binding with protective alleles.


Interpretation: Protection of dementia given by the three protective HLA alleles under investigation here is related to their superior ability to bind and managed to eliminate the epitope HHV – in particular, HHV6 – which could otherwise cause dementia if they survive.

Genetic variants in the human leukocyte antigen region and the survival of Chinese patients with carcinoma of non-small cell lung

Human leukocyte antigen (HLA) highly polymorphic, driving presentation of antigen, the complement cascade, and leukocyte maturation against cancer cells. Therefore, we extracted the genotype data in the HLA region of the genome-wide study of China’s ongoing association of lung cancer non-small cell (NSCLC). By using deep sequencing data from 10 689 healthy Han Chinese, we calculated the HLA region, followed by a two-stage analysis of the survival of 1,531 NSCLC patients.

In the discovery stage of 758 patients, we identified 301 out of 15 138 single nucleotide polymorphisms (SNPs) to be independently associated with overall survival (OS) [P <0.05 and the false-discovery Bayesian probability (BFDP) <0.8]. In a further validation of the other 773 patients, we confirmed the chromosome 6p21, rs241424 (located in intron 3 of the gene TAP2) and rs6457642 as two independent predictors of survival. In a combined analysis of 1,531 patients with NSCLC, rs241424 G> A and rs6457642 C> T was associated with a hazard ratio of 1.26 [95% confidence interval (CI) = 1.14 to 1.40 and P = 4.04 × 10- 6] and 0.76 (95% CI = 0.66 to 0.87 and P = 1.16 × 10-4), respectively.

Analysis of publically available CHIP-sequencing and data Hi-C found that rs241424 loci involved in potential cis-regulatory elements by remote interaction with HLA-DQA1 promoter. Additional expression quantitative trait loci analysis showed that rs241424 G> Changes decreased expression of HLA-DQA1 mRNA. Furthermore, the level of expression of HLA-DQA1 lower in lung cancer tissue than in adjacent normal tissue, and a lower expression was associated with a worse prognosis for patients with lung adenocarcinoma.
